Best Billing Software for Medical Store in India 2026 (6 Compared)

Ravi runs a chemist shop in Nashik. Two counters, roughly 4,000 SKUs, and a supplier who delivers twice a week. In March he wrote off close to ₹31,000 of expired stock, most of it strips that had been sitting behind faster-moving boxes since November. He had software. What he did not have was software that told him which batch was expiring first, so his staff kept billing from whichever box was in front.

That is the whole problem with choosing billing software for a medical store. Almost every tool does GST invoices. Very few handle a pharmacy the way a pharmacy actually works.

What a medical store actually needs from billing software

One point worth checking before you buy anything. GST 2.0 removed the 12% slab on 22 September 2025. Medicines now fall under Nil, 5% or 18%. Software still applying 12% to a medicine line is producing an incorrect invoice, and a surprising amount of published pharmacy content has not caught up either.

Cons

• Cloud-only. If your shop has genuinely unreliable internet, a desktop system will suit you better

• Not built for pharma distribution. Scheme management, sub-stockist accounting and salesman commissions are Marg's territory, not ours

• No prescription-linked dispensing module, which hospital pharmacies need

2. Marg ERP

What it is. The most established pharma software in India, with a retail pharmacy edition and a distribution edition. Trusted by a very large chemist base.

Built for. Pharma distributors, stockists and very high-volume chemist chains. Not designed around a single retail counter.

Key features. Batch and expiry, scheme management, sub-stockist accounting, drug licence tracking, salesman commissions, a large built-in drug database, barcode-wise billing.

Pricing. Marg does not publish pricing on its own website. Authorised resellers list one-time licence editions in the ₹8,100 to ₹25,200 range plus an annual AMC of roughly ₹3,500, with cloud hosting quoted separately. Treat any figure you see online as indicative until you get a written quote.

Where it is strong

• The deepest pharma feature set in this comparison, though the depth is built around distribution rather than a shop counter

• A very large installed base, so local accountants often know it already, albeit as a desktop workflow

• Scheme management and sub-stockist accounting that no retail-first tool attempts, Accountune included, and that a neighbourhood chemist will never open

Where it costs you

• Desktop-first. Cloud access is an add-on rather than the native model

• Steep learning curve. Operators often memorise keystroke sequences

• Licence plus AMC plus hosting stacks up, and none of it is published

• Considerably more system than a single-counter chemist shop will ever use

Verdict. For a neighbourhood medical store, Marg is more system than the shop will ever open, and you pay for distribution depth you do not touch. It earns its cost only in pharma distribution or a very high-volume chain. Owners who find it heavier than their shop needs are the ones who end up looking for an alternative.

3. eVitalRx

What it is. A cloud pharmacy management platform aimed at modernising small and mid-size medical stores, with online ordering and patient engagement features alongside billing.

Built for. Shops that want an app-first pharmacy tool and are willing to keep their accounting somewhere else.

Key features. Cloud billing, batch and expiry, purchase entry that reads supplier bills, patient records, online ordering, analytics.

Pricing. Not published on the vendor site. Third-party listings quote monthly subscription figures that vary widely, so ask for a written quote.

Where it is strong

• Cloud-native, with a more modern interface than legacy pharmacy software, though modern is not the same as complete

• Patient engagement and online ordering, which few tools here offer, useful only if you actually run those workflows

• Reasonable fit for a shop whose accounting already sits elsewhere and is staying there

Where it costs you

• Narrower than a full accounting tool, so books and GST returns often still need a second system

• Pricing is not transparent, which makes it hard to compare on cost

• Less useful if you also run non-pharmacy stock

Verdict. eVitalRx stops short of being your accounting system, so most shops end up running and paying for a second tool beside it. Within that limit it is a capable modern pharmacy app, but the total cost is higher than the quote suggests.

4. GoFrugal Pharmacy

What it is. The pharmacy edition of GoFrugal's retail ERP, available on cloud and on-premise, with multi-store control.

Built for. Pharmacy chains running several outlets that need centralised inventory and reporting.

Key features. Batch and expiry, multi-store management, low-stock and expiry alerts, built-in accounting, GST filing, e-invoicing, drug inventory tracking.

Pricing. Listed as "pricing on request" on major Indian software directories. GoFrugal does not publish pharmacy edition pricing.

Where it is strong

• Multi-store control with central visibility, which only pays off once you actually have several outlets

• Cloud and on-premise deployment both available, so you are not forced into one model

• A mature product with enterprise compliance credentials, and an enterprise implementation to match

Where it costs you

• Built for chains, so a single shop pays for coordination features it does not need

• No published pricing, and enterprise sales cycles come with it

• Heavier implementation than an owner-run shop wants to take on

Verdict. For a single medical store GoFrugal is oversized, and the implementation is heavier than an owner-run shop wants to take on. It only starts to make sense once you run several outlets and genuinely need one view across them.

5. Medeil

What it is. Pharmacy management software oriented towards hospital pharmacies and pharmacy chains, with prescription-linked dispensing.

Built for. Hospital pharmacies, ward-wise supply and chains needing centralised control across outlets.

Key features. Prescription-linked dispensing, ward supply, batch and expiry, multi-outlet control, hospital system integration.

Pricing. Not published. Quote-based.

Where it is strong

• Designed around hospital pharmacy workflows, which is a different job from running a retail counter

• Prescription and dispensing workflows that retail-first tools do not model, and that a shop counter does not need

• Multi-outlet control, relevant only to chains

Where it costs you

• Retail chemist workflows are not the primary design target

• No published pricing

• Hospital-oriented features add complexity a shop counter will not use

Verdict. For a standalone medical store Medeil is the wrong shape, because the dispensing model it is built around does not apply at a retail counter. It is the right tool only if you are running a hospital pharmacy.

6. Vyapar

What it is. A widely used Indian billing app, mobile-first with a strong offline mode, used across many retail trades including some medical stores.

Built for. Shops that want fast, simple billing and can live without pharmacy-specific inventory.

Key features. GST billing, basic inventory, party ledger, payment reminders, offline operation, Android-first with paid desktop.

Pricing. Published on the vendor site, with plans sold separately for mobile and desktop.

Where it is strong

• A strong offline mode, which only matters if your connectivity is genuinely unreliable

• A simple learning curve, though the simplicity comes partly from leaving pharmacy features out

• Pricing published openly, one of only two tools here that does

Where it costs you

• Batch and expiry handling is limited, which is the core pharmacy requirement

• Mobile and desktop are separate purchases, so full coverage costs more than the headline

• No drug database, so HSN codes for medicines are manual

Verdict. Vyapar’s batch and expiry handling is limited, which is precisely the thing a medical store cannot compromise on. It bills quickly and runs without internet, so it suits a shop where connectivity is a bigger daily problem than pharmacy depth.

The pricing problem nobody mentions

Here is something you notice only after making six phone calls. Of the six tools compared here, four do not publish their pricing at all. Marg, eVitalRx, GoFrugal and Medeil all route you to a demo or a quote.

That is a legitimate enterprise sales model, but it has three costs for a shop owner:

1. You cannot compare on price without giving your phone number to four sales teams.

2. The quote depends on who you talk to. Reseller pricing for the same product varies by region and by negotiation.

3. The real cost is not the licence. It is licence plus AMC plus hosting plus per-user additions, and none of that appears until late in the conversation.

How to choose the best billing software for a chemist shop

Six questions, in this order.

1. Does it track batch and expiry, and does it bill FEFO? If the answer is no or "sort of", stop there. Everything else is secondary for a pharmacy.

2. Does it apply the current GST rates? Nil, 5% and 18% since September 2025. Ask specifically whether the 12% slab has been removed from the tax master.

3. Are drug HSN codes in a database or typed by hand? Typed by hand means errors on returns.

4. Does it also do your books, or will you need a second tool? Billing plus accounting in one product removes a monthly cost and a reconciliation job.

5. Can your CA see it remotely, read-only? Otherwise you are back to exporting files every month.

6. Can you find out the price without a sales call? If not, factor in that you will not know your real cost until you are already invested in the conversation.

How to switch without losing your stock data

Switching a medical store is more delicate than switching a kirana shop, because your stock carries batch numbers and expiry dates that cannot be re-keyed by hand.
